No you will not loose the custody of minor child. Settlement of dispute between both parties where divorce by mutual consent, issues like permanent alimony and maintenance, child custody and visitation can be agreed and proceeded in the Family Court.
You can always put condition for keeping physical custody of minor child with you and allowing father visitation rights. All agreed terms and conditions between both parties will get legal sanction of the court and will have to be obeyed by both parties in future too after the dissolution of the marriage.

Try to solve your difference(s) amicably, however, if required rope in your in-laws, relatives, parents and/or common friends but avoid separation and/or dissolution of marriage.
