Q.1: Where is an NGO registered? Is an NGO given any Registration Number?
Q2: Can an unregistered NGO lodge complaints? Can complaints lodged by such unregistered NGO be taken cognizance of?
Q.3: If an NGO or a Human Rights Organization is indulging in blackmailing or extortionist tactics, to whom should I complain?

The application for registration should be made to the official having jurisdiction over the region in which the trust is sought to be registered.

After providing details (in the form) regarding designation by which the public trust shall be known, names of trustees, mode of succession, etc., the applicant has to affix a court fee stamp of Rs.2/- to the form and pay a very nominal registration fee which may range from Rs.3/- to Rs.25/-, depending on the value of the trust property.

The application form should be signed by the applicant before the regional officer or superintendent of the regional office of the charity commissioner or a notary. The application form should be submitted, together with a copy of the trust deed.

Two other documents which should be submitted at the time of making an application for registration are affidavit and consent letter.

The complaint against the illegal functioning of these NGOs can be made to the concerned government department authorities from where they extract benefits

The term NGO is misleading.

It has to be either trust, society or a section 25 company.

And yes, it can be complained againt.

I agree with Expert Mr.Shonee Kapoor. Registration of NGO can be by creating Trust under Indian Trust Act, registering a society with Registrar or co-operative societies and a Section 25 company with Registrar of Companies.
The second query is can an unregistered NGO lodge complaint? - When the so called NGO is not registered under any acts of the three above, it can not be called as NGO. As regards lodging a complaint - with which authority this unregistered NGO would like to lodge the complaint? For that matter every citizen has got a right to lodge complaint with the concerned authorities basing on genuine grievances.
The third is if NGO resorts to extortion, to whom to complain - Initially lodge a complaint with the police.

You have not disclosed full facts. Hence it is difficult to give the guidance you require.
