sir,

whether complaint u/s 138 file against employee of Indian Air Force ?

Why not? If a person serving in IAF is involved in such crime then definitely NI can also be applied against him without even thinking who is he.

Why not. But if the employee has issued cheque in his official capacity you have to ask sanction.
