Father X expired & has an open plot in his name.
Son Y has only death certificate from municipality of his father.

Now how do I get confirm that son Y is really son of father X.

What documents do I need to check from son in order to purchase the open plot, because this deed is happening through mediators & so far never seen the son or met him.

Son's Photo id, School leaving, Election card, Drv Lic, Ration Card, Birth Certificate,
Publish in news Paper u r dealing with son of deceased.

Yes to check the documents as stated above.
You can get one affidavit executed from him before the 1st class Magistrate.

here the Question was only Identification. he asked "Now how do I get confirm that son Y is really son of father X"

Legal heir certificate is sufficient as per law. You can do any type of verification to your choice.

If A will go with heirship certificate of Mr. X, Enter into Agreement, Register it i can get lakhs, sign & run away. Bank opens a/c , deposit chq there!, withdraw money,

So I insist on Photo ID, etc.

In addition to above, take search report of property from Sub-registrar office before purchase the property.
