Any of the two. However to avoid an dispute you better execute two agreements and keep one copy each with you both.
Any one who has to sign on an agreement must obtain original copy to suit his interest.
Therefore there is nothing wrong in generating two original printouts and keeping original with all parties.

But does that mean that we have to pay stamp duty on both the copies of agreements?

Would the certified copy with seal and signature of the authority obtained after paying requisite fee or obtained thru RTI serve your purpose............
