SC status is not created or lost by change of any part of name.

According to my knowledge, there is no provision for change of surname unless than boy/girl goes in adoption. Since you belong to SC category, your son belongs to your caste. If the caste your wife is different than the SC, she might not be eligible to claim SC status for purpose of reservations.

Change of Surname will not affect your reservation benefit of SC status

Is it abrupt change of surname? Or it is that you want to be called with other surname which is synonymous to your earlier surname. In such case, make an affidavit before 1st class judicial magistrate & publish the same in news paper. It will not change your or your son's caste status. Your wife will carry her father's caste status for availing reservation.
It is similar to making an affidavit by some body stating that he, having educational certificate mentioning his surname as Gangopadhyay, wants to be known as Ganguly henceforth for all purposes.

The SC status if available to your wife by virtue of being born in SC family cannot be lost even if you change surname. If she is not borne in SC family she cannot acquire this status by marrying you.
Since your status is not affected by change of surname so your children are also not affected. The only thing is theat the revenue officials coming for verification of your children application for SC certificate, can have some nuisance value to illegally harass you.
