A single case (Instead of separate cases) of forgery and cheating was lodged by a bank against a number of persons who took different loans at different dates and time and did not repaid the same. Whether the investigating agency can stop the investigation as because of multiple cases were clubbed together?

You are silent as to how and by whom the cases are clubbed together.

In legal use the word clubbed mean taking all connected case for joint trial. There will all cases will be connected with other cases. Thats meaning for clubbed.

But in some occasions court will club some cases. There will be same complainant but several accused. Or same accused but several complainant. Its something differ from usual clubbed. I mean there will not be any connection between cases. Even this type club proceedings only for save the court time. Here your case comes under the second type.

Applying shortcuts can cause confusions and complexity in investigation as well as trial of cases in conjunction. Although investigation cannot be stopped by the investigation agency, but being a very complex case and being treated as a single case of output, any investigation agency would like to defer such cases till some idle time is available from other cases. You can well understand, an investigator would prefer to show his progress on 10 or more other cases in short duration as compared to one combined case of several case in long time.
Different cases would have been reported independently.
