whether the complainant has to pay any stamp duty at the rate of 2% of Cheque amount for filing private complaint under NI Act in Mumbai. if yes under what provision he has to pay stamp duty

there is a court fee as Rs.50/lakhs. nothing like as 2% of the cheque amount.

For Case under negotiable instrument act court fee ad-volerm is not attracted as in money suits.
