Actually i purchased a baccha flat last year from the seller and it was made in i guess in 2000’s and Right now i have the whole chain of the property and and a legal registry papers so is it still considered illegal or legal because it was made in 2000’s

Any additional construction whether minor or tiny or a big one agaisnt the plan approval would be considered as an illegal construction, even if it is two decades old.
Hence you may look for ways to get the flat regularised by any amnesty scheme that may be existing in the government

Is the flat approved by Municipal/revenue authorities at that time as you have a chain of registration documents/papers? If not, get your flat regularized by Amnesty Scheme by MCD.
