Dear Seshagiri,
remittance of fee by e.m.o. is just like payment of fee in cash, so should not have been refused by the PIO/CPIO/SPIO, whosoever he is. In that case it can clearly treated as refusal to provide information.

But, the advice on the issue whether the applicant is entitled to file a complaint or not depends on your clarification whether the applicant had to remit a fresh fee or not while sending his application subsequently, and whether that was his 2nd application other than the application sent on remittance by e.m.o.?

You have to pay the fee in the prescribed format only. All the PIOs accepts Postal Orders, some IPOs accepts court fee stamps, but no IPO is accepting Money Order.
