My query is

Can a company directly apply for the registration/amendment in register of Trademarks office without involving trademark agent.

It is a right of every person to decide whether it wants to appoint an agent or not.

Yes,a company can directly apply for registration according to sec.46 of the Trade Marks Act 1999

yes. it can approach, directly or through an agent, to the registration under sec.46 of Trade Marks Act.
