Mismatch is flat documents {cidco allotment letter and registered document}

Hello Sir,
Me and My Father have Purchased two flats within the same society {Say Flat 1 and Flat 2} in Kharghar. The Plot is a society plot taken from CIDCO i.e. there is no builder involved in this case.
As per CIDCO Allotment Letter Flat 1 is on my fathers name and Flat 2 is on My Name.
However due to our oversight, when we went ahead with Registering the Agreement etc Flat 2 is On My Fathers Name and Flat 1 is on My Name. The Electricity Connection, and all other related documents are as per the agreement, except for the CIDCO Letter of allotment.
Can you please advice how can this be rectified now?
We have no clue as to how to go about it.
I had discussed this with one of the Real Estate Consultants and he suggests that we now need to change the Agreement and all other documents to reflect what is stated in the CIDCO Letter :(

Dear Raghavender,
It would be advisable to inform registering authority about the error while registering the document as the base document will be your allotment letter on basis of which ur document is registered
Therefore approach registrar as asking CIDCO to change allotment will be very long process and there are chances as CIDCO may deny giving fresh allotments
