I want to know whether non governmental organisations and non profit making organisations fall under the minimum wages act or the labour laws.

Yes, Minimum wages act applies also NGO.
Extract of Section 2(f) of the Minimum Wages Act:-
"employer" means any person who employs, whether directly or through another person, or whether on behalf of himself or any other person, one or more employees in any scheduled employment in respect of which minimum rates of wages have been fixed under this Act, and includes, except in sub-section (3) of section 26,

I am sorry that every expert has advised without knowing the correct position. Applicability of Minimum Wages Act on NGO will depend on its nature and activities performed by it. In case, the NGO performed activities, which falls within the ambit od Scheduled employment as described in Minimum Wages Act, the act will apply otherwise not.

So far as other labour Acts are concerned. The applicability will depend on the basis of activities performed by the NGO and definition of establishment under that particular Act.
