Can any State be admitted into the Union of India through an agreement? If yes, is it unconstitutional as Union of India imply Union of States and not a federation by a contract?

Off course yes. This is exercise of sovereign power of any country.
Sikkim was admitted into india through an agreement. A sovereign state has power to acquire new territory or even cede territory. For cessasion of territory, amendment to the Constitution is required.
