Filing a complaint is not necessary; instead, the company may permanently ostracise him.

Let the company may institute an internal enquiry, fix accountability and then move to get FIR registered against particular official for dereliction of duty.

If you suspect the employee to have played fraud to misplace the file then you can lodge a criminal complaint with the police after exhausting the remedies available within your source.

The file could be reconstructed based the information available in other records/registers.
