you can try to RTI, for copy of the document or reasons or make to duplicate copy authorized officer

if you are having some proof that the records have gone missing....then try to find out the duplicate if available in that form.

if you find the records have been removed intentionally then move a complaint with the police for proper action.

Period of preservation is prescribed for every record in every Central or State Government Department. If the record is requisitioned after the prescribed period there will be no use for making complaint to any authority. Complaint with police by any unconcerned person will be totally meaningless, unless it is registered by the competent authority of the concerned department in view of any likelihood of some criminal offence behind the disappearance of record.

You can better get proper reply even about the reason for non availabilty of record through RTI from the concerned department. Otherwise, if it is within the period of preservation and also it is very important to get copy of that you can file a case in the court of law to produce the same. The department will have to trace and produce the record.
