Registration of a family arrangement deed of interstate prop

We have joint properties in mumbai and rajasthan. We have made an family arrangement deed

and the same have been applied for adjuridication at Mumbai stamp head office.

After adjuridication, they asked us to pay around a  stamp duty of Rs. 275000/- as stamp duty. we have deposited the same amount via bankers cheque in the the govt account. we also have a reciept for the same.

but, now they are not registrating the documents. they say since there are two state properties, register 

the documents in rajasthan. the rajasthan officer says make a fresh application for the property in rajasthan

and redeposit a stamp duty of rs 270000/- only for property in rajasthan. they are not concern with property in mumbai. 

my question is 

1] if the mumbai registrar can not register the documents, on what basis have they taken a stamp duty. 

2] please guide me for registration of the documents.

3] if registration cannot be done on these documents, will i get refund of the amount.

28. Place for registering documents relating to land.- Save as in this Part otherwise provided, every document mentioned in section 17, sub- section (1), clauses (a) (b) (c) 1[ , (d) and (e), section 17, sub- section (2), in so far as such document affects immovable property,] and section 18, clauses (a) (b) 2[ , (c) and (cc)] shall be presented for registration in the office of a Sub- Registrar within whose sub- district the whole or some portion of the property to which such document relates is situate.

Hence the refusal by Mumbai Registrar to register the property is misconcieved. Bring the above to his notice
