Mutation charges and process @mcd

All,

Looking for advice/direction around getting mutation done for a property in Delhi. We bought this property in 2000 with GPA/Sale Deed. However, we didn't got mutation done at that time, purely due to lack of knowledge/understanding need for such process.

Recently we have got the property (DDA flat) converted to freehold and post that have visited MCD office for mutation purpose.

Was told on visiting the MCD office that cost of mutation will be 

1. Arrears in property tax (we have paid regularly all along).

2. Conversion charges

3. 5% charges of consideration amount as part of ATS done in 2000. Given that we didn't got mutation done that time.

Help/clarification needed for

Given that we just paid charges to delhi government as part of conveyance deed stamp duty/registration.

1. Firstly, are we liable to pay charges to MCD.

2. Secondly, Is there any adjustment of that amount on the registration charges being demanded by MCD. It seems like double payment of charges on same property. 

Looking for experts to comment/respond on matter.
