Online stamp duty transaction failed account debited twice

I did a transaction on GRAS website for paying stamp duty and registration amount 558000/-. Since this was done at 22:30 the transaction failed saying that this can be done only in banking hours. Next morning I did the transaction again and everything went well. But later on when I checked my account my account got debited twice. Now how can I get back the extra 558000/-. Can bank reverse the failed transaction or I will have to claim refund from registrar?

Also the gras website is showing success for both the transactions whereas on that day it was showing failed for the 1st transaction

Thanks. Called up the gras number. They are saying to file refund of stamp duty at the joint registrar's office. Regarding time they are saying it depends upon your followup
