There is no legal issue if the MTR-6 challan shows the builder as payer and your name in the remarks, provided the payment was actually made towards your flat registration. This situation happens quite often in property registrations.
In many property transactions the builder or their office generates the MTR-6 challan through the government portal. Their name automatically appears as “payer”. The buyer’s name and flat details are written in the remarks/descripttion. The challan is then used for stamp duty or registration fee payment.
For property ownership, the important document is the registered Sale Deed, not the payer name in the challan.
You may please note that the Authorities mainly verify your name as buyer in the registered Sale Deed, whether proper stamp duty and registration fee paid, whether the property details (flat number, survey number, etc.). If these are correct, the challan payer name does not affect ownership.

There is no illegality or infirmity if MTR-6 shows name of builder while payment is made by you.
Your concern should concentrate on the details provided in the sale deed for proper transfer of title (ownership) of the flat.
