As advised by Mr. R K Nanda, you can register your marriage under Special Marriage Act, where you can profess your own religion/faith.

You need to have age proof, residential proof, 2 witnesses and affidavits to the effect that this is your first marriage. Registrar of Marriage shall register your marriage under Special Marriage Act.
Raj Kumar Makkad (Expert) 29 August 2013
If girl converts Hinduism then you can get your marriage registered under Hindu Marriage Act also before the same registrar but for that purpose, you need to marry in any temple etc. prior to registration.
