the maintanence charges are levied on the flats, thus a person is bound to pay maintenance charges for both the flats.
Further, it would be advisable to issue separate share certifictae for the two flats incase the person wants to sell the flat or transfer/gift it to the family members in the future.

as noted by learned advocate charges are based on per flat or per sq feet as applicablee. You can though make a payment thru a single cheque
