It seems the case would be transferred to the court where the bank of the drawer of cheque situates.

In the light of aforemention judgment of apex court the trail court has to get convienced (for taking congnizance u/s 138 NI Act)that whether the court has terrtorial jurisdiction to entertain the complaint or not, i.e., whether the banker of accused person is located in its territorial jurisdiction or not.
If not, the complaint has to be returned (but not transferred) to the complainant with liberty to refile the same in the court of jurisdiction.
