Stamp duty paid on release deed but not registered

Release deed executed in 2001 between my father and uncle but was not registered. 

Stamp duty has been paid on release deed in this ongoing amnesty scheme they have certified the instrument. 

However they have told that registration is not possible will this create any problem in future.

The Maharashtra Government has issued a notification extending the Stamp Duty Amnesty Scheme 2023 till June 30, 2024.  So consult the collector under the I.S. Act, of 1899.
