On behalf payments

Can a company can do onbehalf payments of another company? For example Company A needs to make payments to say 100 beneficiaries. Instead of making a direct payment, the Company ties up with a payment processor Company B. Company B receives the money from Company A and then makes payments to the 100 beneficiaries. 

is the above permissble and what are the impacts

It is nothing but an ourtsourcing arrangement.

If the original company has engaged an outsourcing agent for this purpose then there is no legal infirmity in it.
