Less rental charged

I have a rental lease agreement of 5 years with a company. The lease had escaltion clause of 15% of license fee after 2 years. The lease of 5 years is shortly going to complete, on review of it I realized that I had not charged as per escalation clause since last 3 years. Can I adjust the deposit amount with the difference or raise another bill for difference of 15% since 3 years. Is there a possibility the tenant can refuse to pay the difference ?

Please advice !!
