Dear Sir/s,
My house has been damaged by the nighbouring house owner on purpose by letting the sanitary pipeline towards my wall which has caused serious damages.
BBMP has not taking any action since Jan 2018, comlained with Lokayukta. They suggested for damages we need to appeal the court.
In this scenario can i file a defamation case against my neigbour?

You can file a suit for damages not for defamation.
Just consult some good lawyer who would guiede you in entire matter ,including your ownership title and documentations.

Thanks Sir, however my lawyer says he will initiate a defamation due to which I had to approch here..

How are you defamed ??? Just you can claim dmamages only and the cost for reparing the damage.
