Sub Registrar has nothing to do.

Inform and ask the vendee/ Buyer to give a new cheque of the same value.

If he does not abide your request then you may initiate cheque bounce case process by approaching an advocate.

Once sub registrar registered a document thereafter he has no power to cancel the registration of document .For cancellation one has to approach civil court.
