Sir I had participated in a tender on 17.9.16 were I was the lowest one accordingly I should get the tender after a normal negotiations. But without any intimation after 20 to 25 days the tender was recalled on 04.10.16 and it was natural that this time I was on 4th naturally it was not mine.
Now what should I do?

As the work is almost completed the lowest one person has quoted 55000k as the estimated cost is 60000k. As I have completed almost 90% of work I have to take 55000k were in 1st tender my rate was 72000k and in 2nd tender also I quoted same as 72000k as in 1st tender rates were open to all.
Now, I have not generated bill as I have asked for clerification from them. But they are not replying.

You should do nothing, as you can't do anything against the discretionary powers of recall of tender of the tendering authorities. They have to see the interest of service, not of the contractors or the tenderer.
The question arises, how you could take up the work without award of tender, as you said, "I have completed almost 90% of work"?
So, from your story, it clearly reveals that yours is merely a hypothetical academic question.
