1) Section 9 has a maharashtra amendment viz. 9(a). Is ths section applicable only in the sate of maharashtra or all over india?
2) If a defendant intends to contest the jurisdiction of a suit, then under what section/s can he file a intent for the same?

You can contest on the point of jurisdiction any where.

Section 9 applies all over india. However section 9-A being the state amendment, it shall apply only to the state of Maharashtra.
You may take objection as regards to jurisdiction under section 9 read with Order 7 rule 11
