Stamp duty/registration fees of flat

Dear Sir,
Approx 25 Year ago,I was the property owner. We gave this to builder to develop the building. He built 36 flats and builder given us 1000sq.ft area flat/block. At present, the builder is  expired. There is an Development Agreement which is Registered that includes 1000sq.ft flat to be given to us on 1st floor. We are paying property tax & electricity bill of this flat. 

Later on, after some years, the Co-op Housing Society is formed and we have Share Certificate of the Co-op Housing Society.

In this case, I have query that whether we should pay stamp duty/registration fees? Or it is already taken care by Builder as per norms or govt rules. Shall we have to pay stamp duty/registration fees??

One more thing, Builder has given us in written on Rs.100 stamp paper 25 years ago that stamp duty/registration fees to be born by the builder. This Rs.100/- stamp paper is NOT REGISTERED but signature is given by builder on this stamp paper.

Our Co-op Hsg Sty is going for Conveyance Deed and asking for the papers.

Please suggest.
