Stamp duty on leased plot agreement

Good Day.

I am in a process of purchasing a plot from previous owner in a registered society, within Pune City limits. The plots are allotted with 999yrs lease agreement by the society.

The Society management committee is supporting in all the documentation, however they informed me 2 things 

1. I will need to make a transfer assignment agreement with the previous owner

2. Society will make lease agreement (allotment letter) in my favour.

Both the documents will be registered with the Government Registration Office.

Now the problem arises with the Stamp Duty. The society management has informed me that I will need to pay Stamp Duty two times, once on the consideration paid to the previous owner and second on the lease deed with the society as per the ready reckoner cost of the plot.

I fail understand why do I need to pay stamp duty twice for only one money transaction to the previous owner ?
Will some one guide me on this issue?
