Regarding whether follow change name process

Hi

My birth certificate contains A B (A - 1st name, B - 2nd name) as my name. It states father's full name as P Q R (P - 1st, Q - 2nd, R - Surname)

My graduation marksheet / certificate contains A P X R (A - my 1st name, P - father 1st name, X - mother 1st name, R - surname)

I always maintain that my name is A B R (A B - As per birth cert., R - surname) as I have a second name B (unlike other cases where father's name is added as 2nd name as a custom in my case it is customary to give a 2nd name to a child born i.e this is the usage in law) but the Maharashtra Board & Mumbai university guys made a mess of things by adding my father's & mother's 1st names everywhere.

I know I have two options to correct the discrepancy:

1. Go to my school get letter and approach board & university blah blah... (Time consuming)

2. Get affidavit stating reason for change in name from notrary. Publish in 2 newspapers. Publish in State Govt. Gazette.

My questions are:

1. Which is a better procedure (more permanent)?

2. For procedure 2, what reason do I give? Can I say reason for affidavit is to maintain that my name has never changed and has always been A B R as given in Birth cert. or something like that?

3. For 2, do I have to go through all 3 stages or only stage 1 will do?

I need the affidavit / govt. notification for registering my name in the Register of Members of an institute as A B R and not A P R as they take name from graduation mark-sheet. They have given me these two options i.e. A P R (basis grad. cert.) or A B R (basis affidavit / govt. not.) (which is as per Birth Cert. which they don't accept as per their regulations)

Please help. I know this is lengthy but I'm in a dilemma as to what to do. 

 
please reply to Q. 1-3 and don't simply give a general reply stating option 2 is better, which I already know.
