Query related to 409 and 420 ipc

My father is a retired government employee and recently made accused of defalcation by some government officials. Case is false and holds no ground considering the fact that we have enough evidences to produce which clarifies itself that he is not guilty.

FIR was lodged in April 2015 and he had filed a Writ Petition before the High Court in June (Current Status: Awaiting Stamp reporting). Right after the writ filed he was arrested under section IPC 409 and 420. We got the bail from the Honab'le High Court few days back.

I need an expert opinion and advise if how we can get out of this. Do we need to file a new writ petition? What if Investigating Officer files the Charge Sheet and case goes in trial?

I would happy to anser any query which you may have.
