The term 'protest petition' is nowhere defined in the law.
But when a person complainant is aggrieved from the negative police report, he may file a petition so called and it is treated at par as complaint under section 190 of Cr.P.C.
After filing of such petition the court of magistrate take cognizance upon it and allow the complainant to produce evidence in the court under section 200 and 202 Cr.P.C.

If the magistrate is allowing the protest petition he may take on file and not necessary to follow the procedures u/s 200 and 202. Can issue summons/warrant to accused.
By this the magistrate is taking the case u/s 190 1 b of cr.p.c.

yes, surely you can approach high court to get the proceedings quashed provided you have legal grounds for the same.
